You are correct that during the process when positions move from type cash to type margin, known as auto-journaling, your cost basis is temporarily unavailable.
I can understand not having visibility to your cost-basis information at all times may be frustrating so I've taken your post down and recorded your feedback.
You also mention you're still a bit fuzzy with the Margin Debt Protection (MDP) feature. Our FAQs which I've linked below, explains it nicely under the "Margin Calls" header.
